I've wondered if Jones was a good guy several times:
--I keep coming back to that season 1 episode in which Jones was "honored" to meet Bishop. Clearly a devotee of his work, at a minimum.
--Loeb telling Olivia he had taken her, on Jones' command, to protect her.
--The eerie fondness, recognition and (creepy) encouragement he's given Olivia, first as an unwilling recruit, more recently in telling her she has no idea what she's capable of.
If the war is ultimately between humans and Observers, it doesn't really matter if Jones is working with a reconstituted Bell, Meana or the Fringe team, the ultimate goal is the same.
One of my favorite things about this show is they give each character multiple dimensions. DRJ (megalomaniac or hero), Walter (destroyer of universes, loving father), Peter (conman-turned-self-sacrificing savior), or Olivia (emotionally disfunctional, defender of humanity) all have depth, just like people in real life.
William Bell is the most inscrutable, though, and I hope they clarify his character in some way before the series ends.
