Officially, all the members of Section Nine were listed as having been imprisoned or killed, and the unit that gets commissioned at the start of the next season is completely different. Only a very few know that it's actually the same unit with all the same people. Just another in a long line of cover-ups by the Japanese government in the dystopian future of Ghost in the Shell.
Even if few troops were killed, I would expect a lot of resentment/hostility from other the other gov security agencies after Section Nine was reinstated which was never shown.
